I had customize by gnome-shell to add Thunderbird as on of my fav apps.

After the latest thunderbird errata was downloaded, the favourite icon disappeared. I was able to add it back, but an icon should not disappear due to a upgrade, only on a remove/erase.

Did thunderbird's .desktop file got renamed? We don't remove favorite icons on update, but we do remove favorite icons that no longer exist ...

Not sure - I didn't track the .desktop file, just the behavior of the upgrade. You are correct - prior upgrades have been seamless.
